Had to face the same heat problems with my mATX build and since it's watercooled the temps are back to normal.
But I think you should have watercooled the GPU as well, you do have more than enough cooling capacity with those rads.

85-87 might be the issue here. Got my heatsink vom EKWB and it's doing it's job to cool down the drive. Installation is easy and it's not that expensive.
Maybe your VRMs can't handle the heat after some time (hours). Had a similar problem with my board.
Try HardwareMonitor (it's a free tool) to check on all temps -> VRMs / SSD / chipset to find out if there is a hotspot that might cause the shutdowns.
Thought the same! Maybe you should check the GPU VRM temps.

Nicely done. Soft tubing is so much easier to handle and replace every now and then and your temps seem to be pretty nice. Maybe you could try a 90 degree fitting on the right GPU port to avoid that big tube bow.
You should turn the fans. Front -> intake (like the lower one) and rear to suck out the hot air.

You can do the BIOS update with an external GPU to get a signal on the screen, update the BIOS and remove the GPU to get the Ryzen 2nd gen APU working.
