This build started off as an upgrade of my first build back in 2017, and ended up being a new build entirely with only the RAM and one SSD retained from the old build.

no it isnt, you can see the tubes in the very top right of the case, so its mounted vertically on the right side

The radiator is mounted as side intake in push/pull with the Noctua fans pushing air in from the back.

With this mobo and RTX 2080 ti sli, can you use the M.2 Card for SSD ? And the Thunderbolt card ? Or RTX are not enough thin ?

The FE cards are only two-slot thick so yes you can use the M.2/Thunderbolt cards. In practice, however, having these cards directly below would block the GPU fans and thus cause bad temperatures. Ideally you should get blower cards or water cool them.
